Using HWiNFO32, I have noticed that the Hard Drive is only being detected as Serial ATA 1.5Gb/s, also in Intel Rapid Storage Technology it is listed as being SATA transfer mode: Generation 1. Is there a problem with my Hard Drive, or is this normal? Drive Model: Seagate ST9500420AS, on Seagate's website, it is listed as being SATA 3Gb/s.

After doing some research on the internet, I have found that the drive can be forced to be limited to SATA 1.5Gb/s, by putting a jumper on the outer most pins (left hand side of the jumper block). Is it possible that Sony have limited the drive, and if the jumper is present, could I remove it without voiding the warranty.

You should search the F series owners lounge threads this issue has been discussed before. To memory the jumper isn't present as someone checked already, use the search function and search the threads that are listed here. In future you should probably ask F related questions there, if the answer isn't already in one of the 5 owner threads already.
Hard Drive in F12 only being detected as Serial ATA 1.5Gb/s!
