Hi All! I just reformatted my '09 model Z690 with a fresh install of windows 7 x64 (originally came with vista x64) and have come across a few issues =(. Now, before i begin here is some pertinent info:
1) Got all of the latest drivers & software before I started the whole process from the support website (US) and upgraded the bios to the latest version for windows 7 (R4044M3).
2) Also downloaded the latest VAIO power management from a link in the VAIO Z forums. version 3.3092.
3) turned UAC off with full admin rights, no antivirus or firewalls for all initial driver installation. followed the windows 7 and vaio z install instructions on the forum thread.
Everything went smoothly, no hiccups.
Now, here is the problem. When I open the laptop lid, and expect it to wake from sleep, the "windows did not shutdown" menu appears and i have to select "start windows normally" menu. The blasted thing refuses to shutdown. I have tried, installing different versions of the VAIO power management software, from vista x64 version to the linked ones in the forum. No luck. I have tried different permutations of settings in the VAIO power management menu, Hybrid Sleep off/on, close lid sleep to hibernate etc, but can only get the thing to hibernate when closing the lid. I have also noticed that there is no power management tab in the devices list.
I've scoured the forum and googling for days, but have finally given up and was hoping to pick the forum's collective experience. Any suggestions or advice is greatly appreciated!

I've also looked to see if there are any power settings in the BIOS to no avail. I've also tried finding the latest v4 of the VAIO power management software from sony europe's support site with no success in it actually installing correctly. (ie it doesn't show any menu options once installed). i have also tried the manual sleep from the windows orb menu with no success. Only setting the power options to hibernation seems to work = (
NOTE: when looking in the windows 7 support site for my laptop model, no power management download for win7 was available. Only vista = (

Bloody hell, finally someone else suffering from the same issue.
I've got a VGN-Z26GN (Oceania, 2nd generation of the VGN-Z).
Having a very similar issue.
Notably the wake-from-sleep (also applies to wake-from-hibernate) by opening the lid.
I set VAIO CONTROL CENTRE so that the machine 'wakes' up whenever I open the lid. It suddenly stopped working a few months back (so, stopped waking up whenever I flipped open the lid). Changing everything in VAIO CONTROL CENTRE doesn't solve the issue, again like youself.
However, I still sucessfully wake up whenever I press a key; you say your machine wakes up with that 'Windows did not shut-down properly' message?
If anything, my BATTERY CARE settings now also reset every time the Z wakes up from HIBERNATE or SLEEP; the battery will just keep charging till 100%. But the moment I enter VAIO CONTROL CENTRE, the battery stops charging and assumes the normal BATTERY CARE procedure. It doesn't seem to reset when I shut-down and cold-boot back into the OS.
The issue arose after I was played around with the THERMAL SETTING.
Basically, I have set my S2 shortcut button to act as a toggle for the THERMAL PERFORMANCE SETTING, for the silent, balanced, performance fan speeds.
Usually, pressing the S2 button allowed for instant changes. However, one day I thought I'd press it real quickly in succession (don't ask why, a valid reason but long story).
Today, it takes a good 2 seconds for the change and confirmation to come, and the active window / application (whatever that maybe) loses focus whenever the S2 or even the S1 is pressed. So if I'm typing something, I have to click the window to resume typing after pressing a shortcut button. It wasn't like this before my quick-press-event...
**Also, around about the time the issue arose, I recall closing my lid rather forcefully one time. Was a genuine mistake, and although it was a rough and hard closure, my Z didn't suffer damage. For example, the lid sensor magnet is still working, which I have confirmed via some magnets I had on the fridge**
Basically, I thought the quick presses mentioned above broke my installation of EVENT SERVICE and part of the VAIO CONTROL CENTRE, hence also the 'wake-from-sleep-when-opening-lid' feature among the issues described above (since they're all related to the VAIO CONTROL CENTRE itself). But because I was (and still am) unable to reinstall Windows, I lived with it.
A few weeks back I installed some updates for the EVENT SERVICE among other things, to the latest version (in Oceania), in the hopes that it would fix the mentioned issues. It didn't.
So yeah. My assumption is if my VAIO CONTROL CENTRE installation isn't broken, a Windows update or something else may have caused it. Either way, I'm expecting another clean install to fix the issue. Though I am unsure when I'll be able to spare time for the procedure.
