I have a valid license for Vista Ultimate 64bit. If I order a Z series with Vista Home 64 (cheapest option), will I have any problems updating it with my Ultimate 64?

In particular.. will I have all the necessary disks to install any Sony software that would normally come with the laptop? (stuff particular to the laptop.. like making everything work.. I don't care about 3rd party junk software like antivirus, works, etc).

of course you're fine, you won't have those super duper sony programs that most of us call bloatware, though

you can get the drivers online, and i'm pretty sure the fingerprint reader software.. power management, etc. is all available online from sony

If you have a valid license, it must mean it's not an OEM license, because those are not transferable. And that also means you will have the media yourself, and should be all set as long as you download the extra drivers from Sony.

If you do NOT have the media, you do not have a valid transferable license. Any licenses sold to home users without media are locked to the one system they are sold with. This includes electronic upgrades ("Anytime" upgrades) and unused stickers from other computers.
