I print and read pdf papers. However the format is such that the margins are very wide. I would like to "zoom" in the paper so that the printed version has smaller margins and bigger fonts.

Since I print double sided, I would also like to "shift" he zoomed pages (more right margin on odd pages and more left margin on even pages).

Is there any pdf software that can do this ?

For ghostview I use ps2ps, but I dont know about equivalent software for pdf.

Is there any library in any programming language for manipulating pdf files ?

With Acrobat Pro you can crop pages. So you cut the margins and then print using Fit printable area. The PDF after cropping will be smaller than A4 but selecting Fit printable area will enlarge it to fit the paper in being printed on. Save in a new file so you still have the uncroped pages.

Yeah, you can stretch the pages over two papers if you want.

I do that kind of stuff as I print, using FinePrint. Not free but I've had it for about 6 years now and I never print straight to my laserjet.
