Ive downloaded afew youtube videos and they play fine. They are FLV. but when I convert them to another file like an AVI or an MP4, the audio is off. ive tried different videos an different file formats to test. and same results. im guessing it might be the software im using. im using any video converter. lets you download HD videos from youtube free and convert. but when I play a video after converting the movement of the mouth is off track of whats being said.

dont convert them, will just lose quality for no good reason, plus any hd youtube clip can be downloaded as a mp4 these days.
If you really much just change the container use this to extract the contents of the .flv container without recoding anything.

Then mux the contents back together into a .mkv with mkvmerge or a .mp4 with mp4box

This is the only way I would do it, as I do not trust any all in one program to do so without encoding the file anew or messing up something. -

link me a video ill see if it has a mp4 version, only hd videos have it and if its very old maybe it wont be there since it could be before youtube started to use mp4.
