So my Ctrl keys stopped working in windows (laptop) I have tried to delete the keyboard drivers and let Windows re-install them, but that did not fix it. Is there any test to see if the ctrl keys are not working on the laptop (not sure why both would just stop working and every other key is fine) or if it is something within windows that may have changed. I am running windows 7 Ultimate 64.

Try a reboot then a different OS? Like install Ubuntu and see if Ctrl works

I would try to boot in Safe Mode (F8) at first to see if it's not some application / service loading at the start up that screws up the keys mapping.

Well BlackLion great feedback.... In safe mode control worked fine so now I know a setting is getting in the way. Now the fun part...figuring out what it is.

Glad it helped. You could actually use some startup manager like Autoruns to disable all apps that get started automatically and narrow down the culprit by enabling one app at a time.
