I've been noticing this strange phenomenon lately. I have most of my Steam games junctioned to my eSATA drive. One would think this would not stress the HDD inside the laptop at all, but clearly I can see the HDD working when I'm validating the files on the eSATA drive using Steam.

Is there something deeper with the directory junction that I'm not aware off?

I've not used Steam - but my guess is it has it's own little installation on the main drive - possibly even a cache of some sort.
    User files too.

    That cache might be it.

I was playing Just Cause 2 and accidentally bumped off the eSATA cable. The HDD with the game files disconnected but the game didn't crash. But when I created chaos or w/e no enemy troops showed up even after the alarm sounded.

Well any time you access the directory junction it has to check the file table and figure out where the redirect goes. That access has to be on the primary drive.
