I have a 500GB HD in my laptop, I wanted a dual Boot W7 and Debian system so I made 4 Partitions : one for each OS(2x40GB), one for Linux SWAP (8GB) and one for Data (the rest) I partitioned this by size.
I also have a data Backup on a 1TB HD, but when I was doing some backups this morning I realized there were a lot of problems:
- Clonezilla was unable to copy the W7 Partition due to file system error, I run CHDSK multiple times but can't clear this error. (I do back up of this partition to not have to reinstall everything all the time, so much for that)
- A lot of my files greater than 50 MB where corrupter : audio lectures and most of my video library is destroyed.
- I got a bunch of "Ghost folders" that I can't delete or copy because the system can see them.
So here is my question : Did I screw up during partitioning ? Is there a best practice partitioning method I should use ?
I am going to nuke the Computer tomorrow morning, and reinstall everything again, I managed to save most of my important data such as pictures and documents, but everything else is going to need some clean up and I can do that later so I am not interested in Data recuperation.
I couldn't find any good information on partitioning that could help me, so either my HD is screwed or I am just running into bad luck.

You can try running HDAT2. It's a DOS application that's very robust in checking for errors, but be forewarned; even the basic test takes longer than a CHKDSK run. If you run a more powerful test, you're looking at leaving it overnight to complete (and perhaps then some, even).

You can also give HD Sentinel a go to check the SMART status.
