Makes the bootup take a lot longer and it goes back to normal as soon as it is unplugged

I dont think its Vista. When i plug my external into any one of my PC's, if it is plugged it beofre the PC is turned on, when i power the PC up it tries to read off the external first. Same with flash drives.

Do you mean running a chkdsk? Once it runs through in entirety one time, that should be it. If it is doing it on every boot even if you let it complete, it could be a sign of a problem with the drive or carrier.
