Setting the compression flag will make future writes compressed, but with an existing partition/folder that already has plenty of data in it, how do I convert the data into compressed state?

Get bigger drives is what I recommend first all those compression is bound to have problems. Compressing compressed files will not make it any smaller. You might actually be introducing problem which will make it harder to recover those files if problem occur and compression make your system work harder to uncompress them for you to use them and to compress them back. So your reducing the lifespan of your system in the long run.
