I got the Chrome update a week or two ago, and now my homepage is set to my most frequently-visited websites. I do not want this. Before, I had three "tabs" with icons of my bookmarked pages (bookmarked, then dragged down to the main page so that it's a big icon). Is there any way to revert to it so that when I open a new window or a new tab the "Apps" tab comes up?

Currently the apps tab only come up when I open a new window. New tabs show the most frequently visited websites and a search bar.

If you always start Chrome fresh, you can change the On Startup options, in Chrome's Settings menu, to Open a specific page or set of pages and set that to chrome://apps/. Next time you start Chrome, the Apps page will be loaded instead of the New Tab page.

If you're like me and set up Chrome to continue where you left off but want the Apps page when you open a new tab, you can download this extension and in location type chrome://apps/ and Save.
The New Tab Redirect Plus, also works in Incognito mode.

This, for me, only works when I open a new window. If I open a new tab in the same window, I get the frequent visit and search bar.

For that you need to use an extension such as New Tab Redirect Plus.
    See above for links.
