Always wipe and rebuild a new (to you) machine. It's the best practice and will solve essentially every problem, plus you will then understand where everything is and why it's set up that way.

Hopefully your bootloader was not installed on the 2nd drive. I made the mistake of installing Windows on a 2nd drive while leaving both plugged in and when I tried to back up the OS image it would not allow me without backing up both. Problem was I didn't have enough backup storage to backup both drives! Also if i unplugged the 2nd drive, the 1st one wouldn't boot because the bootloader was on it for some reason. As a rule of thumb if you ever install Windows onto a 2nd physical drive in a dual-boot configuration be sure you unplug the first OS drive before installing Windows. This will force the bootloader to be installed on that drive only. Then simply replug in other drive and Windows will initialize it on the next reboot. Using a boot manager utility instead of allowing Windows to manage the dual boot partition will save you a ton of headache in the long run.
