I keep getting this box each time I open OneNote 2013. I can still access my 2 notebooks in it, personal and school. My notebooks are all stored on SkyDrive.

How can I tell which notebook OneNote is trying and failing to open and causing this error? I'd like to remove it. Thanks.

Are you logged into your computer as an Administrator? You can try right clicking on OneNote > Properties > Shortcut tab (if applicable) > Advanced > check "Run as Administrator". Or you can change the permissions. If it's not a security notification, I'm not sure why you're getting that message if you're still able to access your notebooks location.
