I have a program that always starts out with a dialogue box with an "okay" button that I need to click on in order to run the program. Is there some way I can modify the shortcut to the program for it to accept the okay button by default? For example, I know people can customize the resolution programs run in by modifying the shortcut to the program, all i want to do is to modify it to accept the "okay" button that always pops up when the program starts.

depends on the program. What program is it? Not all accept the same command switches, or any at all.
