So we know Windows has a nasty habit of placing the boot drives on a 2nd drive if it detects one, so it is usually recommended to only have 1 drive at the time of installing windows then add the others.
Now what about partitions? Let's say I have a large drive which is partitioned into 333 GB for C: and 2 TB for D:
would Windows still place the boot files on D: here or it will ignored the 2nd partition since it's the same drive?
I am thinking of putting my 3 SSDs in RAID 0 mode to have more space but am worried that every time I wanna format I would have to wipe the D: partition to prevent the boot files from going there?

When installing Windows you select where the boot partition will be. The reason for removing the other drives so that Windows won't accidently install to them is here: https://support.microsoft.com/en-us/kb/937251
