I am running Defraggler on C which has a windows and Ubuntu partition.
Should I run this program on the Ubuntu partition or not ?

Up to you, if Defraggler can see the Ubuntu partition, you can run it.
I personally would not run defrag outside of the OS environment unless there is some issue with the drive that I am trying to fiddle with. Just my preference.

It is just me, or does that sentence contradict itself? How can a partition (C: ) contain both a Windows and Ubuntu partition?

I think that OP meant the main drive with 2 partitions. Many still seeing C: as main

You shouldn't need to defrag an ext3 (i.e. your Ubuntu) partition
