    I am using 32-bit Internet Explorer 9 in 64-bit Windows 7. My problem is that I am unable to download certain files from Internet Explorer 9.

    After clicking the link, the file is downloaded by the IE 9 download manager. Later, when the download is completed, the file is removed with a "Filename contained a virus and was deleted" message. The funny thing is that these files can be just documents (like Word and PDF documents), and yet they are flagged as infected with virus. What is frustrating is that I cannot prevent the files from being deleted.

    I did try to turn off SmartScreen Filter, but the downloaded files may still be deleted without my prompt.

    Mostly, I can download the files via other third-party download manager and the files are definitely clean after being scanned by antivirus. However, the third-party download manager may not capture the link and thus, I have to rely on the IE 9 download manager. So, it is nothing but sheer frustration happening again. Microsoft Answer does not seem to provide effective solution.

    Thank you for the advice given.

    When I get that message at the bottom of the page, I also get options for what I want to do with it. It's a drop down menu of options to keep or delete...

    IF anseio's solution does not solve it, I would disable your antivirus software and retry the file(s) in question. Are you running MSE latest version;
    Security Essentials Version: 2.1.1116.0 ?

    You could also try Internet OPtions - Advanced - reset the browser

    Both of these types of files CAN be infected with malware. If I were you, I'd be VERY careful about ignoring the indications that they are infected.

    When Alvin... said "Mostly, I can download the files via other third-party download manager and the files are definitely clean after being scanned by antivirus."
    I recommended turning off the AV, otherwise I would not have recommended doing this.
    OP it would also help to know what AV you are running and if it has a plugin for IE9
