If I upgrade form Vista to Windows 7 and I actually do upgrade not clean install will it leave all my files and whatnot intact, things like rainmeter, itunes, etc.

It's hard to say with certainty that everything would be left the exact same, untouched. That's why a clean install is always preferred. It's what I'm doing right now on my laptop. :)

a clean install should be worth your time, imo. make a list of your softwares, backup whatever you need e.g. email folders, addressbooks etc. then reinstall them after the clean install. you'll find that things run much more smoothly.

Before you do an upgrade installation, Windows will scan for effected files and give you a list of what will be effected by the upgrade, I only had an issue with my antivirus not being compatible. Every thing else, itunes and rainmeter included, had no problems at all. Try it, at worst you will only lose a few hours.

I would recommend you to do a clean install, it's usually better.

If you do Vista to Win7, upgrade is fine. The kernel is the same, very little is different between Vista and Win7. So I would not be worried one bit. Heck even the drive format is identical to Vista.
Microsoft had a lot of experience in getting the upgrade right, and I think they finally got it, especially that Win7 IS Vista to a certain extend. (like what XP was over windows 2000)

But, from XP/2000 to Win7 or form Win7 to Win8 (assuming that it won't be NT5.2) I would do a clean install (well you don't have a choice, even with the "upgrade" disk).
