After repasting my GPU I saw that there are plenty of scratches on the copper plate on the heatsink, just on the part that is in direct contact with the die, is this normal? Could this affect the temps?

yeah its pretty normal for the heatsink to have a few scratches. thats what thermal paste is for, to fill in those gaps. you can also try lapping the heatsink for a smoother finish.
